I've recently got a sponge filter and I am planning on breeding guppies and was wondering a few things. Would it be best to take out the gravel and put sand in the tank or would it be best to have no substrate at all? What will I need for the babies to hide in, except for Java Moss?

if you just want a breeding tank full of guppies, go for bottomless (no substrate).

use PVC plumbing for shelter and teta cave.
