U could plant them all the way in. But they should find there way down

Most plants float unless you put them into the substrate. Id just put them in the dirt.

I push them through the gravel and into the dirt.  They will find there way eventually, but I want the bulk of the root system in the soil.

okay good deal. my problem is i used pretty large gravel because that is what i already had and i didnt feel like using my money on new gravel, so it's hard to push the roots all the way down to the dirt.
